The western version of the MW3 boss is much harder, and noticeably harder than the rest of the game, but you should be fine if you upgrade you character fully. IIRC it's the same as in the japanese version of WBiMW, which was changed for the western release of the game. Apart from this they are nearly the same, but Dynastic Hero has a much easier final boss. That said there are nice sprite-based intro and outro cutscenes, and the NPC dialogue is more fleshed out and has more personality than in the MW/WB game. Wonder Boy in Monster World/Monster World III/Dynastic Hero (PCE CD) - If you're gonna play the games in chronological order then you'll probably want to play the MD/GEN game first, because the PCE CD one has a different story and characters that, like with Bikkuriman World, clashes with the setting, and a soundtrack that has a different feel to it (I personally don't like it that much). Finally a certain trick that lets you transform on the spot is easier to pull off in this version. They also switched around a bunch of shops' stocks in this version and renamed some of the gear. The charm stones tend to annoy people as they limit what you can buy in shops. GG: On the surface it's just like on SMS (with PSG sound) but has various minor level design changes (mostly to make it more playable on the smaller screen though the sprites are still as big so you can't run through areas quite as quickly without knowing the layouts), has less grinding than the other versions and replaces the charm stone system with teleport stones that let you go back to the town hub from pretty much anywhere. The latter sounds like Mega Drive/Genesis music but simpler. Speaking of the music you can play either with PSG or FM sound. SMS: In comparison to the PCE game it has a cleaner, more consistent art style and to me the best version of the soundtrack in terms of melody. The in-game story text was changed to something more cheesy and comical, but it's a minor part of the game. A couple of the player character sprites were changed and the shading style is different. PCE/TG16: This version scrolls smoother than the SMS one, has more colorful graphics, and rearranged music.

If you like this one I recommend also checking out "Dragon's Curse Remake", a fan remake/mod for PC that expands the game world and increases the challenge.

Wonder Boy III: DT/Dragon's Curse/Monster World 2 - It's a bit of a tossup but all versions are great. Wonder Boy in Monster Land/Monster World 1 - The SMS version is a tad easier and slower paced than the arcade original, and the smoothest playing and best looking of the home ports except for Bikkuriman World on PC Engine, which replaces character and boss sprites with stuff from that franchise (it doesn't blend well with the setting imo). If you're still not sure, I guess I'd recommend the Master System one. To choose between them, ask yourself whether you prefer the look and sound of Master System or Turbo GrafX, and how much you value playing the original version. They're both pretty much the same the Turbo GrafX port is a bit more smooth, has more colors, and the music has different instruments and some added layers. If you aren't going to play it on original hardware, the Wii Virtual Console is really your only option for Wonderboy III, but you have to choose between the original Master System version and the Turbo GrafX port, called Dragon's Curse.

You also might appreciate the series more if you play Wonderboy III, Wonderboy in Monster World, and Monster World IV in order because they do throw-backs like recurring enemies and musical motifs.

I agree that the three-game collection on PS3 is probably the best way to go, unless you're playing on a standard-definition TV, in which case you might want to buy the games piecemeal on the Wii.
